Go to the Heraklion Archaeological Museum first—at around 3 or 4pm. Then, go to Knossos later, ideally around 6:30 or 7pm. That allows you to get context for the site and avoids the tour bus crowds. You will not need too much time at the ruins.
Wear good sneakers or shoes with solid platform for the cobblestone streets and walking over dirt and rocks.
